The club was founded in 2016 by a group of local soccer enthusiasts. They played their first season in the USL PDL, and finished in second place in the Great Lakes Division.
In 2017, Northern Dons FC moved to the USL League Two. They have since finished in third place in the Great Lakes Division in 2017, 2018, and 2022.
