Cebu F.C. was founded in 2017 by businessman Michael Lim. The club's first season in the PFL was in 2018.
In 2019, Cebu F.C. finished third in the PFL. The club also reached the final of the Copa Paulino Alcantara, but lost to Kaya F.C.-Iloilo.
