Istana FC was founded in 2016 by the Sultan of Selangor, Sultan Sharafuddin Idris Shah. The club's name is derived from the Istana Alam Shah, the official residence of the Sultan of Selangor.
Istana FC made their debut in the Malaysia Premier League in the 2017 season. The club finished in 8th place in their first season.
In the 2018 season, Istana FC finished in 4th place, narrowly missing out on promotion to the Malaysia Super League.
In the 2019 season, Istana FC finished in 6th place.
