Whitkirk Wanderers were founded in 1938 and initially played in the Garforth Junior Football League. The club joined the West Yorkshire Association Football League in 1974 and have since played in various divisions of the league.
The club's most successful period came in the 1990s, when they won the West Yorkshire League Cup in 1992 and 1993. Whitkirk Wanderers also reached the final of the West Yorkshire League Challenge Cup in 1993, but lost to Thackley.
